Looking at the MCU as an example, without the infinity gauntlet, I think Thanos stands no chance. Apocalypse is way more durable and has a whole litany of powers that would easily give him the edge. That said, I'm not really into the comics, so the comic version of Thanos might very well be significantly stronger.
