How many C'tan are there?
According to the only source that matters:

...there were four surviving C'tan named:
  1. The Nightbringer
  2. The Deceiver
  3. The Void Dragon
  4. The Outsider
It's important to note, that under this lore, those C'tan are intact and not reduced to this silly shard business.
 
in game we have 3 named Ctan:
The Nightbringer
The Deceiver
The Void Dragon

and a generic, unnamed C'tan, the "trascended" which you can field as single model or included in a tesseract vault
Which one is the strongest?
 
the Void Dragon is just great if you have to deal with vehicles
The Nightbringer is the best one if you go for straight damage but it's slow
The Trascendent is the most versatile one
Sounds like they are pretty well balanced against one another.
